So we are on the same page... Confirm that you have a 912-ULS and each Ignition Module has two 6-pin connectors. (No 4-Pins)
Also add to the check list that the Black(Ground) and Brown(Mag) Wires have not been swapped.
Before you go into panic mode and thow in the towel, Take a deep breath!
It is most likely something very simple and it is also most likey something that YOU did.
Get some "Fresh Eyes" on the engine. You did the work and you are doing the inspection.
You will only see what you expect to see. And it will keep looking the same every time.
It will probably be something glaringly obvious to Fresh-Eyes!

When I was about 12 years old, my brother and I rode our bikes to a local marina.
There was a couple of Old Guys that were just launching a big "Speed Boat".
This was worth hanging around for.
They got it in the water and were cranking it to death, Jiggling Switches, Spraying Magic Fluid, and Reciting Incantations.
It looked like a new engine and I figured that they knew what they were doing because it was obvious to me that they were doing all this preliminary stuff with the plug wires intentionally disconnected. What did I know!!!
After about 10 minute of getting impatient waiting for the big show, I finally mentioned that their plug wires were disconnected.
30 secondsd later the engine was running and they were on their way.
In my innocence of youth, I was expecting to get an offer of a ride on the boat for my assistance.
All I got out of it was a "Smart-Ass-Kid" look. Not even a "Thanks!" Go figure.

Thanks again Bill, yes my engine is a 912 ULS and both modules have the 6-pin connectors, and I have the soft-start hooked up (has been working for 850 hours). When I do the hanging spark plug test, will only one set (upper or lower) of plugs normally show spark when cranking the engine, because of the soft start?
Regarding "fresh eyes", do you know of any reputable Rotax mechanics in the Portland, OR area who are knowledgeable on the electrical system?

Both/All plugs should fire when cranking. Soft start only changes the timing which you can't detect by eyeball.
The reason for looking at one plug front and rear is to confirm that at least ONE plug is firing in each cylinder.
One plug in each cylinder = A running engine.

Any set of Fresh-Eyes will work. It is Fresh-Eyes NOT Expert-Eyes.
That dumb kid on the dock 50 years ago saw way more than two experts standing in the boat ever did!
The guy in the next Hangar, one of your family, The neighbor kid that likes motors, most anyone will do.
If they do not know what the are looking at, explain it to them in geat detail.
The best way to becom an expert on any subject is to Teach It!!
The process of you pointing out what each connection is for, and their dumb questions will cause you to look at the installation in a way far different than you have the last 7 times you looked at it.
At some point you will point out that, "This Stripped Wire attaches the Hemulator to this ... Hey!! That 'Ain't' Right !!!"
