With this being a certified LSA, can I do these plug and wire checks? I'm mechanical, but is this routine maintenance?

Sounds like you have an SLSA which means it was factory built. The answer is yes you can change plugs and the wire check under preventative maint rules.

What shocked me with all the info, no youtube videos existed of removing, inspecting, and gaping plugs. It's not an unfamiliar process to me but one that I certainly like to see if any nuances from the Rotax side.

So i replaced and gapped all new plugs I found one plug cap that didn't have a clip or tie strap on it and it felt loose so I thought that maybe the issue so I didn't clip back the other wires and do them
I did a run-up
@2000-3000 RPM you can even tell you are doing a check other than a small 100ish RPM drop no vibration no nothing
When I do the full 4000 rpm I still get that roughness and vibration It's not terribly be it does make some the plane rattle a bit It's not terrible at 3500
Dean from Lockwood suggested I put in full choke with I try the lane check where I have roughness At 1/2 choke it stays the same but at full choke it gets a tad worse
I guess next step is to cut back the rest of the wires an 1/8"
Am I chasing a ghost or should you feel nothing but see an RPM drop during a mag check?
Dean said if choke made it worse or better it could be a carb issue but they were just balanced /synced like 10 hrs ago
I have noticed a bit of varnish on the plate under the left carb, an issue to worry about? I cleaned it tonight to see if it comes back.

Are you saying you see dried gasoline stains on the overflow tray under the carb?
If so, you might have heavy Floats that are flooding the carb and affecting the mixture more at the top end than the bottom.
Try Revving it up to the point that it starts running rough.
Then close your fuel shutoff valve.
As the carbs use up the fuel, the mixture will slowly lean out.
If the engine smooths out up to the point that it quits, it is probably running overly rich with the Fuel valve ON.
